Purpose and contents
This package contains convenient functions for learners of analysis and design of biological circuits. It is meant to complement the book Biological Circuit Design by Michael Elowitz and Justin Bois and the associate courses at Caltech.
The package consists of a set of separate functions, most of which are developed and described in the Biological Circuit Design book. Nearly every function in the package is developed and described in the book. As such, the package consists of a set of functions meant to do specific tasks in analysis of biological circuits. The structure of the package is simple; few if any classes are defined and the functions are fairly isolated from each other. The code is structured to be instructional, as opposed to optimized for speed. For example, the stochastic simulation algorithms employ a straightforward implementation of Gillespie’s original formulation and do not use more modern speed-ups. Nonetheless, former students have found the package to use useful in real research contexts.
